Is the new 256k ATMEGA2561 chip compatible with LDmicro?
It is compatible pin for pin with the ATMEGA128 but am unsure of its internal configuration as it uses a slightly different architecture

Not unless there's some compatibility mode. And if there were, then there would be no advantage over the ATmega128.
